Can the msi package be deployed with custom settings?

The product is great. I was able to deploy the application to computers via Windows server group policy. However, we require certain configurations done after the installation. Such as setting the PDF Printer - PDF Printer Tool option to be Automatically save documents after printed; Auto Save option to be a certain folder location etc.
Is there any deployment settings available for those options that can be deployed automatically.
